Up-Shifting thumping

Check rear bushings (all). Sort of sounds like rear member bushings, but could be any one of many.

Bad about the mount... Good you found out what the thump is.

I'd still be looking at the bushings since you now have a project involving the rear-end of the car. Unless you think (or know) they've been replaced, it's 'bout time.
