How are my plugs?
If I'm not mistaken the cold start valve is nothing more than an extra injector that sprays fuel to into the intake to richen the mixture up until the engine coolant temp sensor reaches normal operating temp. It shouldn't affect anything once the engine is warmed up, but could take longer to warm up on cold days, and might cause some cold engine driveability issues. If it was staying on and spraying when the engine is warmed up, it could cause a loss in mpg, some loss of power (if it makes it run way too rich) and slightly rich/black spark plugs.
If you replaced Waterpump
Usually if you replace the waterpump its also good to replace the Thermostat. Make sure you put it in right (not backwards or upsidedown or slightly clockwise ect ect)
To me it sounds like your thermostat is sticking, this will cause irregular warm up (to long to get to the right warmth *overcooled engine* )or worse stuck closed causing overtemp.
Yes 1,2,3 look a little rich but the do look normal (how old are the plugs, are they Platinum? ect ect) could be oil getting past rings on 123 as well. You could do a Liter of Lucas with your 10W30 or 5W20. This should increase your compression back to normal ranges.
Also Yes I would reccomend a Manual Spray type Intake cleaner (sensor safe) Disconnect your air Flow meter spray the hell out of it let it dry mount it back in then either disconnect your throttle body ('s) and spray the hell out of them then add some spray lube to moving parts like "Fluid Film" also use entire can of Intake cleaner on the intake itself let sit for a couple hours spray off plugs and reinsert. Then start up car *note* it will run like **** for a couple then ease out *lots of smoke will come out as it cleans out system* thennnn...... check O2 Sensor good to replace these every 25,000km to 30,000km for optimum Gas milage and burning. after you do all this it should only cost about 80$ or less and it should run great. Generally rough running is Thermostat/O2 Sensor and Bad plugs or Wires
*check wires by turning on car running it and spray water (water bottle mist) onto wires and cap if you see arching or hear it then replace wires or distrocap or ignition coil as they are faulty
